Integrative Analyses of Genomic and Epidemiological Data in Cancer


Our group focuses on cancer epidemiological research that integrate genomic and epidemiological data in population studies to understand genomic susceptibility and etiology of cancer, including breast cancer. Genomic data include genome-wide SNP data, RNA–seq data, DNA methylation data, and protein expression data. We examine the germline/somatic genetic variations, gene/protein expression level, and methylation status in association with cancer risks and outcomes. Incorporating epidemiological data with these multiple layers of genomic data, we conduct integrative analyses to investigate the genetic and environmental (non-genetic) regulation of DNA methylation, epigenetic regulation of gene expression and protein expression, gene and environmental interaction on each of these processes, and eventually identify the abnormalities that are associated with cancer risks and outcomes. Our research will not only provide insights on the genetic and epigenetic mechanisms underlying the cancer development and progression, but also identify novel genetic and molecular markers that can be used to develop more efficient cancer prevention and treatment strategies.

Data analysis will be performed by using a combination of currently available software and customized C, R, Python, Linux scripts, including PLINK, MACH, Bowtie, FastQC, BISMARK, SAMTOOL.
